Weird STM32 Clock problem

We use STM32 F2 in our project. We recently detected a very strange issue, we generate a 1MHz clock using timer 1 and we see a shadow 42KHz clock behind the 1MHz clock.

Anybody has experience with something like this? It looks like the clock drifting.

Hello,
I have seen strange behaviors on timers output with STM32 xhenever two functions are activated on the same pin. They combien together.

This may be a hint for your problem.
